Short Answer:
This will vary per program. Most PPC (pay-per-click) programs such as
- Google Adwords
- Yahoo Advertising
- MSN Advertising
- Overture
And some affiliate programs will provide you with a little Javascript code.
You just need to add them to the checkout receipt messages. You can put in as many as you need to.

In other words, if you want to track detailed goal conversions such as where your orders are originating, how much the shoppers are spending, and then identify the source of those orders.
Detailed Explanation:
Most programs are setup so that you can copy and paste their conversion codes on the shopping cart software's checkout messages, under SETTINGS > Checkout Settings; in the sections that begin with " Receipt Message for...." Put the code on every transaction type that you want to track.
For example, I may not want to include "Money Order" or "Check" in my tracking results because I know that as a business owner, many of those payments ultimately never come in; so, I usually just copy and paste the tracking codes in the field "Receipt Message for Credit Card."
It does not matter where in you copy and paste it (into those fields); but most companies out there basically have a JavaScript they provide you for that purpose.
For programs that require you to POST data on the receipt page, please see the setting under your checkout settings called "Receipt Page Analytics Code"
