Short Answer:

You just need to update the color/font settings in the SETTINGS area (Catalog, cart, and checkout). You probably will also want to update the Title Bar, and Subtitle Bar colors. This is all you really need to do to get the catalog, Cart, and Checkout to match your site in the most basic sense (and quickly too). You may also want to adjust Stylesheet settings.

In the manager, go to the SETTINGS page, and change the settings for the Catalog, Cart, and Checkout pages.; as well as the Stylesheet.

If you don’t know the colors on your website, or the colors are part of an image, there are a few good free programs to help you. Some people have found a free program called Pixie, or if you are a Firefox user, there is a very useful color picker extension called ColorZilla.
